hi!

Are there any thermal concerns or mechanical concerns if i use my PCjr sideways, under my desk?

(Due to err, limited space and the number of retro computers I'm currently poking at.)

As long as it is rotated 90 degrees to the right, so that the power supply is on top and the disk drive is on the bottom, I don't see a problem. That would allow heat to bypass all the electronics.
